Deleting update from the deployment package does not delete the downloaded source files.
You have to delete them manually if you want to.
You may as well delete the entire deployment package, create a new, and download the updates again. This way you're left with only the updates you want and need currently, and not thousands of expired and superseeded.
Depends on your setup of course, but I'm only having Office 2010 and Windows 7 updates, which is currently not that many to redownload.
